Had a leak at the seal on the shift select shaft, replaced with a new seal, still leaking, but more slowly (from what I hear, bus is in another hub) from the same location. Could the shaft be rough? Is that a replaceable part? Or did I somehow get a bad seal?

with out the proper tool it is fairly easy to damage the new seal while installing it. The
shaft can be replaced but requires dropping the valve body if you feel it is worn or damaged.
Pull the seal and inspect the shaft and the bore for damage-erosion, replace the seal again.

I have a few with the same problem this year. What is the proper tool for instalation?

Kent-Moore J-43911 and J-51606 should be the proper removal and install tools.

We have found that the 4912 seal from Napa works better than the oem Allison seal

We have found the seal for an AT545 23010610 works better fits the housing and the shaft better
The seal for a 2000 leaks at the shaft the other works better on slightly worn shafts.
