Our district has a lot of mid 90's TCs and a few 2000 AAFEs fitted with Cummins 5.9 coupled with AT-545 Transmissions. I notice most of the mid to late 90's TCs have very good power with smooth shifting transmissions. However, most of the 2000 AAFEs are sluggish and the transmissions are jerky. Is this is a governor issue or just an engine/tranny issue?

Our TC2000s are like that, too. They were smooth enough in 1991, 1992, and 1997, rough in 2000, and very smooth in 2001 and 2002.

The reason for them behaving differently in 2000 is possibly due to the engine having just received electronics and/or a different valve arrangement... I think that happened in 1999. Matt gave a full explanation of how the 5.9 evolved at SBC... I'd find the thread for you if SBC weren't down at the moment.
